标题: 关于GMX中最小二乘法拟合组的选择问题(Select group for least squares fit) [打印本页] 作者Author: 黄舒伟 时间: 2021-5-12 14:39 标题: 关于GMX中最小二乘法拟合组的选择问题(Select group for least squares fit) 想请问一下在用GMX分析RMSD的时候,例如我是DNA和小分子配体的体系,想分析DNA的RMSD,那么我的最小二乘法拟合组应该怎么选择呢?或者更基本的一个问题:请问最小二乘法拟合组这个对我的结果影响的原理在哪呢?(没有在GMX手册或者公社查询到相关叙述)我试过两个都选DNA和拟合组选系统计算组选DNA,发现两者是不一样的,但是不知道这两者不一样的来源原理是什么?

“Select group for least squares fit”控制相对于哪个组对整个体系进行平移、旋转,从而消除这个组相对于其在参考结构中的整体运动。你若要考察DNA部分的RMSD,显然得消除DNA部分的平动转动,这一步自然应该选DNA。

两次都选DNA,得到的是DNA结构在整个过程中相对于初始时刻(由md_0_10.tpr决定)DNA结构的变化,就是一般意义上的RMSD。用来评估DNA构象变化的。
