I performed an NCI analysis of an organic molecule linked to AlCl3, but the visualisation of the results using vmd shows that some bonds is missing(bond between Al and Oxygen & bonds between Cl and Al).
My question is : how to change the bond cutoff in vmd in purpose to show those bonds ?

It is impossible to change cutoff of determining bonds in VMD. However, you can manually add or remove bonds. Simply choose "Mouse" - "Add/Remove Bonds" in VMD main window, then click two atoms, a new bond will be added or existing bond will be removed.
