标题: 求助：跑MD时，溶剂跑开了，具体应该怎么加周期性限制条件

我现在在显性溶剂下跑MD，将底物导入水盒子，在跑MD时，水分子都跑开了，网上查原因，说是要加周期性限制条件和NVT，加热最小化和平衡的in文件，不知道具体该怎么加，求指导！

As the other comment, use iwrap=1 or before visualizing your trajectory go to cpptraj and do autoimage over the trajectory, it looks like is a visualization problem rather than the periodic conditions.

您好！我加了关键词iwrap=1，溶剂分子没有跑开，但是溶质跑到边上去了，想请教一下这个该怎么解决，我查手册，加关键词ntr=1，但是还是没有用，求指导！

But this is not a problem is just the behavior of the system, if the box is large enough is fine

这两者都不是体系的问题，只是周期性边界条件的问题，都可以通过cpptraj中的autoimage解决
