我有一个蛋白(nlrp3),我们自己设计了一个化合物(st4),我们想研究st4与nlrp3相互作用关系,使用薛定谔共价对接后进行md。CYS-ST4结构,在这里我使用添加H的方式封堵C和N端。在Gaussian计算参数为“# opt freq hf/6-31g pop=mk iop(6/33=2)”,后续也正常生成了ST4withCYS279_withH.itp和ST4withCYS279_withH.top文件。在准备复合物体系时,我对照GaussView产生的mol2文件,将CYS和ST4做了相应修改(主要是改了原子编号),在这里我删除了封堵CYS C端和N段所加的H,结果如下:
