标题: 求助：GaMD的irest参数应该设置为什么？
老师好：

   我想用amber跑一段GaMD轨迹，体系是膜蛋白加小分子。我先跑了一段20ns的cMD以使体系结构优化。再运行计算加速势的GaMD_0和正式跑的GaMD_1两段模拟。
   请问老师在运行GaMD_1时irest参数应该设置为0还是1？我觉得应该设置为1，以便继续用GaMD_0那步的速度和坐标。但是我在网上一个帖子里看到他的水溶液蛋白的GaMD模拟，GaMD_1时用的irest=0。我有点不明白。帖子的参数上传到附件了。

   请问老师运行GaMD_1时irest应该设为多少？

我看了GaMD_Amber-Tutorial，里面GaMD_1时用的irest=0，但是irest_gamd = 1。请问在这样的情况下，是不是irest=0不生效了，只有irest_gamd = 1生效。

就是在跑GaMD_1时把irest_gamd = 1设置为1就可以了。

這裡寫得很清楚:
irest_gamd Flag to restart GaMD simulation
= 0 (default) new simulation. A file “gamd-restart.dat” that stores the maximum, minimum, average and standard deviation of the potential energies needed to calculate the boost potentials (depending on the igamd flag) will be saved automatically after GaMD equilibration stage.
= 1 restart simulation (ntcmd and nteb are set to 0 in this case). The “gamd-restart.dat” file will be read for restart.

跑production run 就是irest_gamd = 1 ...
