（已解决）关于BAR方法计算有机分子的溶剂化自由能的一个疑问

社长您好，还是gromacs跑溶剂化自由能的一个问题，用的是BAR方法。在最后做产出项时发现有些耦合态下的模拟时常（200ps）跑不满，导致得到的溶剂化自由能的不确定性很大，但是有些耦合态下却能跑够设置的模拟时常，明明参数设置一样，所以就很疑惑为什么会这样，有点想不明白，恕学生愚钝烦，烦请您指点一下，图片如下。

自己具体去看模拟的时候是不是有什么报错，你这直接放上来我们肯定没法说，没跑满肯定出了什么错误的。

您好，我检查发现了此报错：Fatal error:
There are 1 perturbed, excluded non-bonded pair interactions beyond the
pair-list cut-off, which is not supported. This can happen because the system
is unstable or because intra-molecular interactions at long distances are
excluded. If the latter is the case, you can try to increase nstlist or rlist
to avoid this.The error is likely triggered by the use of couple-intramol=no
and the maximal distance in the decoupled molecule exceeding rlist.
我觉得可能是该分子的原子太多，导致设置的rlist较小导致的，您觉得对吗？因为模型肯定是平衡了。

你的体系报什么错？和我那个截断一样的报错吗？我的问题就是体系过大，需要更改一下截断半径

此外，此参数couple-intramol=yes在计算溶剂化自由能时不应该打开，这参数是计算分子内相互作用的，只有计算蛋白质这类大型分子时需要打开，计算小分子不用打开

If the latter is the case, you can try to increase nstlist or rlist to avoid this.The error is likely triggered by the use of couple-intramol=no and the maximal distance in the decoupled molecule exceeding rlist.，然后我增大了一下 rcoulomb和rvdw的值，还是同样的错误，再增大的话，就超过盒子的一半了，就报错The cut-off length is longer than half the shortest box vector or longer than the smallest box diagonal element. Increase the box size or decrease rlist

you can try to increase nstlist or rlist to avoid this. 需要一点一点加

嗯嗯嗯，谢谢，根据您的建议，我根据ligand,gro盒子的尺寸的一半，一点点加了一下，可以正常运行啦，感恩~
