蛋白配体共价结合复合物跑完动力学后，如何分解自由能以及残基分解

我用AMBER跑一个蛋白-配体共价结合的复合物的分子动力学，跑之前将配体及与其相连的残基当成一个非标准残基处理。这样处理出来的top文件里配体和该残基为一个整体，跑完之后如何做配体单独的自由能分解和残基分解？

同系列分子比较的话，可以参考这篇文献
但是如果是warhead不同的话，比较起来就比较麻烦了，因为共价之后的化学键键能也需要包含在里面

After the run I don't know, but you can make a MMPBSA calculation using &decomp, which generate a file with all the contribution to the energy per residue, there is also a plugin for chimera called CHEWD, which put color to the residue depending in the results you get from the MMPBSA
